Outmatched by Stane, Tony tells Pepper to overload the building's big arc reactor. The surge sends Stane falling into it and kills him.
With Tony cornered by Killian, Pepper, now with Extremis powers, attacks Killian and kills him.
In both films Tony cannot finish the main villain himself and Pepper does. In Iron Man 3 she does it in the fight herself.
